I don't know if I believe that River was in training to be a companion, but perhaps the Academy is a school like today's colleges, where there are many different areas of study, one section being a Companion one, and others being different intellectual pursuits. I agree that since the places Inara and River came from are both referred to as the "Academy" that they are probably the same place, but it doesn't necessarily mean that they were both being trained for the same thing. I would assume from River's proficiency in science that that is probably what she was studying there.
