Actually it is suggested in the books that Dune might have been altered in some way by some earlier beings due to the fact that it's orbit is perpendicular to the rest of it's solar system. And also because the worms had to come from somewhere due to the fact that Dune used to be a green and lush planet. Perhaps altering Dunes orbit beniffited the worms. Moons would be no harder to manipulate if this is the case.

The moons wouldn't have to have the same orbital plane. Even in nature this could happen. Reality is sometimes stranger than fiction. Our moon rotates once for every full orbit of earth. Therefore we only ever see one side of it. Now that is strange. Sure it's unlikely, but not impossible.
