In the Initiative Riley didn't know the ultimate aim, but he was assured there was an ultimate aim he was working towards. When taking care of Dawn he just figured, "Buffy doesn't want to be bothered by her little sister, so she's having me look after her."

Difference between Riley and Owen is that Riley was shown being able to handle himself in dangerous situations. He was fighting demons before Buffy came along, and in "Fool For Love" and "Listening to Fear" he showed he clearly had a great capacity for it even without superhuman enhancements. Riley's not as strong as Buffy, but I think it was made fairly clear that he could handle himself, at least when dealing with your average vampire pack or marauding demon. Buffy's caution over her loved one's safety could very easily come across as being patronizing or having a lack of respect to Riley.
