This is actually one of the benefits of a rocket stove - the main flue is encapsulated in the large drum and is actually only short, so it takes very little time to heat up and begin to draw. If you insulate the burn tube well, most the heat initially goes into heating the short flue, then into the radiator where it heats the flue from the outside. The second flue - really more of an exhaust - doesn't require heating as the burn products are now under pressure and thus forced out. This is why you can run this section of the flue horizontally.
