I don't know if they weren't separated if they would not appreciate eachother, I think the nature of their relationship is such that they would always appreciate one another, but the separation made their relationship that much more bittersweet because the little prince had an obligation to his flower, which was revealed to him through the fox, and he abandoned her in a time of slight distress, they weren't getting along perfectly. But the sad/happy feeling is interchangeable, they are what the pilot feels at the same time whenever he thinks about the little prince.
