The threat was revealing Jamie's presence in the chapel to the rest of the family and making a case out of what everyone is trying very hard to not "know". A groom (especially in Jamie's delicate position) laying hands on an employer's daughter would be in for some serious reprisals. It would also put William at risk. Jamie at this point knows John is honorable but is still too mad and suspisious of John's motives in having him at Helwater to trust.
