I know you are trying to keep costs down, but if you have worries about your current vet, I would try getting a second opinion.
It could simply be that his system is adjusting to the new conditions and feed. Did his health papers say anything about him having strangles in the past? I've always heard that it is a bit like chicken pox for horses..it used to be fairly common (less-so now that they have the vaccine) but that they only get it once.

Anyway, I would go for a second opinion just in case...Good luck!
