Yeah, even if Mulder really is his son (and it's pretty obvious there was something very intense between him and Mrs. Mulder once upon a time) it's not as though CSM and Mulder have ever had any sort of relationship other than an adversarial one. He may respect Mulder, even be proud of him in a way, but it's not as though they really even know one another well as people. Besides, I rather suspect CSM would see liking or loving people as a luxury he cannot afford. He might prefer that Mulder not die, but he'd sacrifice him if he felt it necessary.

I'm not so sure Fowley had Mulder's best interests at heart back in "One Son". I don't think she had a true idea of how much danger Mulder was in until they got in that operating room and she realized CSM was perfectly aware the procedure could kill Mulder and was prepared to go ahead with it anyway. For the first time, I think she got a true picture of what CSM is all about. There's a term I picked up from "Law and Order" that I think perfectly describes his attitude - depraved indifference. I quite like the character (hmmm...no doubt this says something profoundly disturbing about the state of my mental health), but I would be more than a little frightened to have my fate in his hands.
