I think it really scared Scully when Mulder said that he wanted off the case and needed a vacation. That was enough to flip her into action and get him flipped back too. I think Scully probably has a lot of intuitive abilities and would probably crack a lot of cases on her own; it's just that Mulder has this super-intuition that seems to work at lightning speed. But when he was down for the count, and she needed not only to save the case but to save Mulder from himself, she did what she needed to do. The dynamic duo is a team like no other. :-)
