Maybe she hoped he would understand her relationship with CGB and why she handled Sams disapperance like she did.

Good point, But considering how closed Scully and Mulder are to personal relationships and how they hold in their feelings towards each other, I wouldn't exactly call them poster kids for good emotional mental health!
