I always get the feeling that CSM has a thing for Scully. it creeps me out actually. But at the same time I think he wants her to get it on with Mulder. I think that CSM knows something about Mulder and he thinks that the union between M and S will not only produce CSM's legacy but will be a true legacy for the world. Whether he meant legacy as in carrying on the paternal line or whether he just meant that by getting those two together he would be responsible for surpassing all previous experiments in the alien /human hybrid project , I don't know. Perhaps throwing away the disc means that his legacy will be safe. That any product of a union between M and S will have an all encompassing purpose in the entire alien human project. Maybe the disc had info on it that would make the legacy less important or sought after. Destroying the disc was one way to ensure the safety and usefullnesss of the legacy. I don't think his motives are alturistic at all though. I thought he had some feelings for Mulder but I think he is only using him and has been only using him [and Scully ] for his own gains all along.
