We've seen Mulder taking the "heat" for both their actions before. The scene I remember best is when they were hauled before the committee in the movie and Mulder said, "If they want someone to blame, they can blame me." He also seemed really anxious, in "Requiem" that Skinner not get in trouble for their activities.
A lot of people, over the years, have accused Mulder of being "selfish" and I guess, in some ways, he is. But on a professional level he seems pretty selfless; he definitely never tries to "pass the buck" or blame anyone else for his mistakes.
