Krycek does have that 'rogue' appearance going on, but maybe it's just that: an appearance. I think he's been in contact with the aliens for quite some time now.

Think of Requiem, when Skinner brings Krycek to see Mulder in Mulder's office. Krycek says he can help Mulder, and the next thing you know (after the big fast-food pig out in Skinner's office), Skinner and Mulder see the spaceship and Mulder is abducted. Krycek must have given them some information that led them to be able to find it (even though it just ended up to be those red flashlights). Yet, Krycek claimed to not be able to find it when he talked to CSM. Then when Krycek went back to CSM's place just before he threw him down the stairs (I'm hesistant to say he killed him), CSM finally realized that Krycek had his own agenda all along when he said "Or maybe you meant to fail" or however he puts it. I think Krycek is definitely in cahoots with the aliens. He never actually wanted to help Mulder when he approached him via Skinner (good move for Krycek cause Mulder would have just killed him), he wanted to put Mulder out of commission; he knew Mulder would get abducted.

I really think he calls the shots. He's been going behind CSM's back for awhile now.
