Scully wasn't completely joking about Henry's luck. I think the principal joke in the basement scene was how quick Mulder jumped to a paranormal theory before surveying the evidence. At least Scully had taken into account precedent(parachute survivor) & the physical evidence(castors on the linen basket). So my 'theory' is that the joke was for us, not Scully larking about with Mulder.
