I think Diana's death and more importantly Mulder's reaction to it could be a big part of Scully changing. She really wasn't sure what to think of Mulder's realtionship with Fowley. When she said she knew Fowley was Mulder's "friend" and he said no, "YOU are my friend' " I think the word friend was a eupehmism for something much more on both their parts. They just didn't want to say the words.

For Scully, Mulder's 'friend' Diana equaled "ex lover he may still have a thing for".

And for Mulder his "friend" Scully meant, "most important person in the world to me who is the love of my life and soon to be lover."
