After reading all the above posts, I don't think we missed a whole lot of clues. The trick is to put them all together in a way that makes sense. Here are a few thoughts I had.
1. Scully was fainting because she was pregnant and anemic which is really common with pregnant women who don't know they are "with child." The Rx for that includes iron pills along with vitamins. I used to call the ones I took, 'horse pills' because they were huge--tough to swallow. Somehow I don't think aliens have anything to do with her fainting at this point in time.
2. If CC is trying to hint that we have missed things, maybe it's because he hasn't given us all the clues or answers. I love mysteries and have watched them for many years and I still don't always figure out everything until the answer is given at the end. Many times the clue is one tiny, fast moving word, item, gesture or look which we see but have no reason to remember as being significant. (Murder She Wrote does that all the time.) What is obvious to the writer isn't even noticeable to the observer.
3. Gibson's alien DNA, according to Scully, is actually "junk DNA that we all have--ours is just inactive." Our DNA has markers which turn on (or off) certain things like infant development, growth, grey hair, etc. Maybe babies are immune to green goo because that marker hasn't been turned off yet?

Somehow I think that we could watch and rewatch the entire 7 seasons and still maybe not catch these elusive "things!"
