...Well, I support much of the slo-mo but I can't say that I disagree with you that the device was over used. We didn't need quite so much of it to drive home the point GA was trying to make...though I think we did need about 5 of the moments and I am not sure which ones I would remove except the one where Scully drops the file...which ones would you remove(especially if the point was to underline important events).
Points 2&3 I can't argue with they were both heavy handed.
Point 4, is the reason for the episode just like all the teasers...you can hear that in Scully's voice over. The episode is about how 'all things' are interconnected one event leading to another.
Point 5, however, I have heard before but I don't know if events following this episode support that conclusion. If CC intended Scully to take over for Mulder then a turning point was needed in which Scully takes that first step into the Mystic. She had made some concessions to the Mulder point of view but not enough to hold her own against a skeptic. "all things" gave her the chance to get her feet wet with out going too far from her roots...I mean 'new age' healers do work in modern hospitals. And the idea that your attitude(regrets, ill-will, emotional blockage) can affect your health isn't all that radical. Scully supported that idea when she was fighting cancer herself.
