I didn't see it at all when I first watched but I heard about it on my mailing list and watched the tpe again. I can see it clearly on my TV scren but maybe yours is darker.

It changes IMO, what Scully said to Mulder in the hallway. When she said she wouldn't let him go alone I think she meant that she would give him her cross so she and her faith would be with him. So does this mean she had a hunch something would happen to him?
