Well, they both knew there was a *POSSIBILITY* that something bad could happen to him. But she didn't really know he was the one the aliens were "hunting" until she went over the EEGs with the Gunmen. That's why she fainted; the shock of realizing they had targeted Mulder, combined with surging hormones of pregnancy.
