I just thought of that at the last minute while typing and threw it in. It's doubtful that she knew anything about the CSM's long term plans. I didn't think he would ask permision eithr. I just wondered if she was in on it. I didn't trust her much!

I didn't mean to imply CSM raped Scully in EN Ami either. But he may have used his own "donation" to impregnate her clincally with the assistance of some medical henchman if he wanted to carry on the CSM line. But he may be thinking that a Mulder offspring is far more beneficial to the cause. Remember when he made that comment in Herrenvolk about Mulder's importance to the project?

We could even make an assumption that this was the CSM's plan from the very beginning. He was in on Scully being chosen as Mulder's partner after all. Maybe she was chosen to be a partner for more than just work and the two of them being chosen as the parents of the new savior for the world was his initial plan. I hav doubts that CC thought this far in advance though!
