Mulder's parents divorced--he came from a family that just wasn't typical--his sister's disappearance, self-blame for that, his father leaving when M was at a vulnerable age, lack of a male role model interacting with his mother, etc, etc, etc. Scully's father was a strong person--if he is typical military he would have been domineering--aloof, powerful, etc. which I think left Scully always trying to please her father and rather insecure with dealing with men on a very personal level.

I don't think either one of them has the background experiences for copying a loving male-female relationship, much less having the skills to tell the other person how they really feel. CSM told Scully pretty much that she seeks powerful men but doesn't know how to let Mulder know how she feels.

As for Fowley, she may have loved Mulder but since she hurt him by running off, I think she basically blew her chances for re-opening a relationship with him. She also probably didn't have the courage (which he maybe did way back then) to make a committment while they were an "item."
