..I interpreted that as an indication that Scully is open to other possibilities. I don't think she has changed her religious beliefs, but instead expanded upon them.

For example, Daniel's view of the new age healer she brought in is that it's voodoo. Scully, on the other hand, is willing to believe that alternative medicine may have value. It was a way of showing how their lives have diverged over the years. Daniel has been "stuck", not changing his feelings and beliefs. Scully has grown, has come to see that science may not be able to explain everything. I thought that was nicely done.
