That when Tunguska took place, Mulder had no idea that Krycek would have any way to double cross him. As far as he knew Krycek wanted the truth exposed, or rather the men exposed since "there is no truth", and he believed he and Krycek were on the same page. If you remember the conversation that Mulder and Scully had about Krycek, the one where Scully says "What Alex Krycek has given us is a rock", Mulder was positively giddy with the thought of what Krycek was working towards. To take him to Russia didn't seem like that big of a threat.

What I wonder though, is about The Red And The Black, when Krycek gives Mulder the info about the alien rebel. Why does Mulder believe him then? The last time he had seen him was in Russia, and in Russia Krycek proved once and for all that Mulder shouldn't trust him as far as he can throw him. It seemed much more natural for Mulder to trust Krycek a little in Tunguska than it did in TRATB. But maybe Krycek just got to him, since he sat around in the dark babbling about "relationships that are neither accidental nor somehow in our control."
