The events of "PM" would almost certainly have to have led to Mulder and Scully having some in-depth discussions of their personal relationship with each other. For instance, what was Mulder's role going to be in regard to the baby?? Was he simply going to be a sperm donor, or was he going to be a real father, interacting with the child, perhaps helping to support him/her financially or whatever. If Mulder and Scully were going to remain partners (it never really addressed whether she planned to quit the X-Files if she got pregnant; I would think that dashing all around the country hunting aliens and mutants would be difficult to do on a weekly basis while you were pregnant or if you were a single mother) it would be pretty weird for him to be working with her on a daily basis and simply treat the baby as *her* child, ignoring the fact that it was his child, too.
The idea that they might have become lovers immediately after receiving the bad news at the end of "PM" is certainly a possiblity. I agree with you that it seemed like the flashback parts were taking place earlier than season seven; maybe if it was supposed to be *VERY* early in season seven, like immediately after "Amor Fati", I could see it, but it seemed more like season six to me.
