I was assuming an old-fashioned conception for Jeff Spender. He would been born about 1970 or so and I don't think in vitro even existed back then. (Well, I guess a case could be made for the aliens having access to it, even it wasn't available on Earth.)
However. . .if Cassandra was married to CSM at the time and just had a "one night stand" with Bill Mulder, she might have honestly been unsure as to which man impregnated her. Over the years, she probably would have been able to convince herself that CSM was Jeff's father. But maybe something happened in "TF/OS". . .some sort of similarity of gesture or some physical trait that JS shared with both Mulder men. . .and CSM suspected the truth and so shot him.
