I don't blame Skinner at all. Krycek was a rat who caused immeasurable pain to Mulder, Scully and Skinner throughout the years he was associated with them. He murdered both William Mulder (you know which one I mean; not Baby William Mulder, shown in the last scene of this episode, but Baby William's namesake grandfather) and Melissa Scully in cold blood. He implanted nano-critters in Skinner's bloodstream and very nearly killed him.
Yes, I suppose if Skinner was totally committed to impartial justice he would have simply arrested Krycek and brought him to trial, but I can't really blame him for killing the man who'd brought so much pain to so many people. One of the things I've never been able to understand about X-Philes is why so many female viewers really seemed to *LIKE* Krycek; granted, he's good-looking, but he's also a cold-blooded killer.
A related question: Whatever happened to Krycek's girlfriend?
