Gee, in Pilot, as I recall, Scully very nearly undresses in front of Mulder. And they'd known each other...what...2 days? And now we're supposed to freak out because a fully clothed Scully is checking on (and not touching, I might add) her pajama clad and under the covers partner that she's known only a few weeks?

The Horror!

It's quite possible that Scully heard the message Doggett left for her, and Skinner told her about his conversation with Doggett (the "I don't know if I'm awake" chat), and maybe, just maybe, she was a little worried. Considering M&S's behavior over the last 7 years, it would be most uncharacteristic of Scully to now be concerned about entering someone's home uninvited -- especially if the door is unlocked. It is, however, fully within character for her to be concerned. Even if they aren't best buds, they work together and there is clearly mutual respect.
