I think Scully has always believed the saddest but most likely scenario: Samantha was kidnapped, molested and murdered by a child molester.

I think she just wanted it to be "over" for him. By this point, she's willing to not poke holes in ANY theory that will allow Mulder to put this issue to rest.

Certainly, Scully knows who CSM is!!! I think maybe what whoever wrote that meant was, this is the first time CSM and Scully have ever encountered each other "in private". All their previous encounters have been at F.B.I. headquarters, in hospital hallways, etc. and there's always been someone else (Mulder, Skinner, Blevins, Kirsch, etc.) around.
