If I remember Dr. Romano (Graham, but I can really only imagine him as Dr. Romano) correctly, here is what happened. Palmer had information about some breach of security/terrorist attack. It may have had something to do with that Walt Cummings? I can't really remember. Anyway, Palmer was assassinated to keep anyone from finding out what he knew. Jack was framed for it by Graham, and also for the bomb outside the Almeida's house and the guy who tried to kill Chloe. Those were the only people who knew Jack was still alive, so they were also killed to mask the real reason Palmer was killed, making it look like Jack killed them for revenge or to make sure they couldn't tell anyone he was alive. I think that we saw that Graham was behind this, but he was just sort of this shadowy figure behind the scenes and we had no idea who he actually was. I also remember him giving President Logan orders to shoot down an airplane because Jack was on it searching for...something. I can't remember. I feel like I need to re-watch last season.

Oh and I agree that something will happen to either Bill or karen. I hope it's not Bill!
