Long story short -- In a second season episode GI Joe and Cobra fight over a powerful energy source on the ocean. The USS Flagg dukes it out with Cobra's flying aircraft carrier (Imagine SHIELD's Heli-Carrier from Marvel Comics.) Cobra gets the power source, but by then their own power is so drained that they're in serious trouble. So they try to plug the newly acquired power sources into their ship. It doesn't work right, and the Cobra Carrier crashes into the Flagg, sinking both ship in what the Joe, Shipwreck, calls "Your basic big budget finale!"

Later that season however, the Joes and Cobras find out that both ships, and the power source, are still intact and salvageable. In the end, the Joes recover the energy source and raise the Flagg. She is last seen being towed to a Naval shipyard to be repaired and refitted. However, we never got to see the Flagg restored before Sundow stopped producing the cartoon after the failure of GI Joe: The Movie.

The USS Flagg was never shown in the DIC GI Joe cartoon series.
