It's because when you sit for long periods your legs can't drain blood and other fluids as effectively a) because of gravity (your legs are down) b) you don't have the advantage of moving your leg muscles to help keep the blood, etc, moving in a more effecient manner. and c) placing all your upper body weight on your posterior and upper thighs can mildly constrict your lymphatic flow to your lower legs, hence the swelling as the lymphatic fluid can't drain as effeciently. Very hot weather, constricting socks and too much salt in your diet can make this worse.

Try and take a little walk every hour or two, even just around your apartment or down to the corner and back. While at your computer move your legs in rythym to a song, or just gently contract and relax your leg muscles. Kneeling chairs and therapy balls to sit on in place of a regular chair are other more expensive alternatives, if you can afford. I love kneeling chairs, but they can't go down low enough to work effectively with my computer desk.
