I'm not real good at the science thing, you might want to post this question at the official board cuz lots of folks there seem to know about this.

But, what I thought was that even though the machine was not completed, it was putting out enough energy to be able to start working in part. Remember when Harper and Hohne talked and indicated that the machine was "building or finishing itself". So, I'm think during the process of building it, it has some power to it. Since it is not done the power is not refined or controllable yet, this is why they have to finish building it. But the power it has is unrefined and putthing out these temporal shock waves which cause the ship to tesserect (bounce whatever) between the past, the present and the future. Because the machine is not working right they can't control what happens yes, (thus the part they have to finish). This is why one minute Dylan sees his old crew on the ship and the next Beka sees her future self. Sort of like being on a wave in the ocean. One minute the boat rocks way to the right (the past) then it starts to rock to the left (the future). But before it rocks all the way over it gets back to being upright (the present) even if just for a bit.

Does that make any sense at all? :)
