It was working due in part to a temporal paradox. Harper said that it was being built by minibots he made to finish it and then he and the others apparently got teseracted out of the room it was in and couldn't shut it off.
The theory is that the minibots would inevitably complete the machine which plays arround with time and space in a very unpredictable manner. The machine wasn't actualy effecting the present but in the future when it will be completed and used (inevitable it would be completed due to the circumstances) it started sending wave forms into the past which created the teseracting events. So the closer you go to the point where the machine was finished and used the more violent the teseracting became. Hence the paradox it was destined to be finished thus it could account for effecting the past since there was no way to stop the building processs. Also the event where future Trance would actualy use the machine was already set as soon as the first teseracting event occured since by using the machine in the future she in a sense created the paradox.
Hope this isn't to confusing for everyone, I've just read theory behind stuff like this and drew some conclusions. Hope this explains what happened.
