I have to agree with you here. I think that Willow killing Warren is no more excusable that Giles killing Ben. I think that the situations were slightly different, but the fact remains that both took human lives, and both should have to pay for it. The way that I took what Giles did, was that he killed Ben off in an alley or something, and that the others didn't know what he did. I'm not sure that they ever found out, or that they would even care if they did, because they began to see Ben and Glory as the same being, responsible for the same crimes, even though Ben did try to help them all. I for one found it quite disturbing that Giles killed Glory when she was in the form of Ben, an innocent, which Giles knew, and seemed to have no remorse for this act. I assume that this is foreshadowing what his series, Ripper will be all about when that gets started.
