I'm not sure if you saw the posts on the buzz after the last dvd came out and people saw the final two episodes of the show: the responses ranged from 'I'm confused!' to 'screw those jerks!'

The theory put forth by some fansite is that those two episodes were Anno's ending, the one he wanted to make, and most of the japanese viewers just wholesale rejected it. They hated it, they wanted a typical anime finale with explosions and bad guys dying and a happy ending, and more than anything else, answers to all their questions. Very few people actually liked the final two episodes.
To be fair, they don't fit the feel of the series much better than End of Eva. They take a well paced, intelligent but still action show, and slow it down to just talking and thinking for two episodes. Imagine the show being shown weekly, you watch for months and it all leads up to...that?

But that was Anno's ideal ending. So when he caved in and made a movie to give the fans what they wanted, he did it with just a little bitterness. End of Eva is, by this theory, his big Fsck You to all the fans who rejected his vision at the end.

I can't claim that this is true, but it does seem to fit the facts. I like elements of both versions, and there's enough leeway with unanswered questions and vagueness and all the Evangelion style that you can easily work them into one ending, or throw out both and just ignore everything that happened in either version. You could even make a doujinshi of what you wish had happened.
It's wierd: there's enough people in the world now, and enough ways to share what we think, that for the first time, large groups of people can take something they like, reject the parts of it that they don't like, and make their own bastard version, wholly independantly of the 'real' thing. There's a LOT of evangelion fans who don't like the way the show ended, and choose not to accept it. I'm not sure how Anno must feel about it, but I think it's kinda cool.

I should rewatch it sometime, but the impression I got when I watched the last two episodes and end of eva was that, rather than simply live on a dead earth with rei/asuka/whatever, Shinji brought all the humans back from being yellow goo, while EVA 01 flew off into space with the lance, and there was peace on earth and all that, and Shinji grew up and stopped being a whiny little boy.
or something. I forget exactly, but that's the version of events that sits well with me, so I'll stick with that.
