I have a 90 accord and had a similar problem. The previous owner had replaced the front disk pads with non-honda pads. This is a no-no because Honda pads are softer and the aftermarket pads heat up the rotors and cause them to warp. This happened rather quickly after the pads were replaced with aftermarket pads. I was lucky to have enough rotor left to mill down and when the pads were replaced with Honda pads the problem went away completely.
