This usually happens unless you specify for the nails to be pulled rather then pounded in. I suppose you are right that it could be dangerous and I would recommend that you put a ceiling in there if you spend much time in there. Pounding the nails rather then pulling them saves hours in labor and pounding them are standard practice except for over hangs. We pull all nails in the over hangs. I would think that the old nails don't protrude any more then an inch through the roof deck though.
