Sub-space jamming, OK I can see that screwing up Warp Drive quite badly. A Gravity well I can't see though. Gravity seems to affect Hyperdrive (it can't be used in a planets gravity well, I think I read that in Visions of The Future) Warp drive however has never been affected by a gravity well as far as I know, Gravimetric thingies yes, but we have no idea what these are, Warp has been seen to be used from orbit, near (actually in the outer layer) of stars and in other high gravity situations.

I think both drives have their advantages and disadvantages, as do all things in the debate. Hand Phasers I would agree are superior to blasters on a high setting, but they are a useless design for combat, however they have other tool-like uses which are favorable. Transporters are a great advantage, but go wrong at the drop of a hat.
The Cloaking device argument I've heard many times, seems to me Wars ships can be cloaked very effectively and in mass groups, however Trek cloaks allow the vessel to continue using sensors, and a critical factor travel as normal FTL.
