He is a symbol of christ. There could be a lot of debate on this, and I won't get into it.

First Zion isn't part of the matrix, it is the real world, so Morpheas and trinity are humans like you and me. The weren't in other versions of the matrix. I am sure there were similar people, but not the same.
Remeber when talking to the architect, he gave neo the choice of saving 23 people in zion. All other previous "The one's" chose to save the human race.

No, smith was never like Neo in previous versions. He always remained an agent. "The One" never destroyed him like neo did.
The reason Smith say "I saw this before" is because he has the gift of the oracle to see the future. He saw up until when he destroyed neo, but no further. The oracle said she didn't know how it would end, so there is no way smith could know either.

I am not sure I understand this question. But at the end the matrix is reset because they bring neo to the source.

This I am not sure, I didn't quite catch what was said perfectly. But I have a feeling she may be the next anamoly "The one" That is why the train scene was important. The parents gave their daughter so she could enter the matrix. She could have been stuck there forever, but she was let in because of the unkown force of "The one". Remeber at the end she says she created the sunset for Neo, I think Only The One could do this.

They were in the matrix, but somehow they were in the limbo place as you put it. Again I think the girl is "the new one". Otherwise I don't see any significance to this part.
