I also think that Zion is not real. To support this argument i give some evidence.
Architect says the Zion will be destroyed. Neo says that you will not let that happen. because you require that for survival. Architect says that there are accepted levels of survival. Level I think means levels of matrix. What lies underneath may be original.
Architect says that it is the 6th version of matrix and neo's response this time has been the fastest. How Neo is unaware of the earlier ones? He will be unaware if Zion is also a matrix.
Probably Matrix3 will say that there are infinite levels of matrix and you cannot get out of it :).
