Between Persephone and the Oracle, i think by this point in the trilogy the more reasonable assumption is that the Oracle is the mother of the matrix.
It seems that those who believe Persephone is the matrix have based their assumption on the kissing scene and the Architect's conversation with Neo.

It is true that Persephone wanted a kiss from Neo to remember what true love felt like. It is also true that the mother of the matrix was an intuitive program designed to investigate human emotion and psyche. I do not think that such a program would need to be reminded of what love feels like.(Heck, maybe the kiss isn't about love at all. Monica said something along the lines of 'my character is able to steal energy from others.') Now, compared to what we know about the Oracle, this kissing scene seems indicative of something else rather than the identiy of the mother.

Correct me if i'm wrong, but it was the Oracle who 'set up' true love between Neo and Trinity. Given this fact and the dialogue between the Oracle and other characters (talk of choice, love, sight, etc.), it seems that the Oracle is much more understanding of human emotion and psyche than is Persephone. Furthermore, remember that the names of the characters were deliberately chosen by the W. Bros for their meaning. The Oracle's guardian's name, Seraph, refers to highly ranked angels that were on fire for their love of God (so i've read). With that in consideration, i believe that the Oracle is on humanity's side so to speak. As for the Architect's reply of 'Please' i think we all can agree that this is ambiguous. I believe, as someone has posted here, that Neo interrupted the Architect with an obvious confirmation. Thus, 'please' meant 'ummm...duh! now, as i was saying...'

It may actually end up that Persephone is the mother. In whatever the case, i firmly believe that the Oracle is on humanity's side, and that she represents what is connotatively considered to be mother-like.
