Hmmmm, very interesting thoughts.. Definately a possibility as far as I'm concerned.. Also, thinking about it, a little more support to your "Neo is a program" theory... Persephone tells Neo that "he [Merovingian] was once like you"... We all know that the Merovingian is indeed a program, thus it is quite possible that she is alluding to the fact that Merovingian was once programmed to find flaws in the Matrix and update it... but instead, strayed off path. Also, throwing another random idea out there, Persephone might possibly be the daughter program of the Architect and the Oracle, maybe designed to inspire the Merovingian's love... Or something. I dunno. :)
