I had this epiphany after watching the animatrix and the trailers.

Agent Smith is a virus (self replicating code)

He copies himself onto almost every other sentient program in the Matrix AND OUT.

When he jacked out into the human hardware he was still a virus, thus when he met squiddys he corrupted them.

Neo can feel and stop the squiddys because of his connection to Agent Smith.

Please let me know if I have any holes.
