First off, the weapon that Trinity is holding is the eletric gun that was in the first movie (the one cypher shot tank and dosser with). Second of all she doesn't actually shoot the gun. She goes to lift the gun but is shocked by the fact that Neo is stopping the sentinals. She drops it when Neo drops. I think the reason Neo goes into a coma is because he has discovered that Zion is another part of the Matrix. His mind can't handle the truth he goes into a coma, like the first movie.
