>>> Jayne's even loyal to Mal--he didn't see his actions as betraying Mal until Mal spelled it out for him.

I don't agree. The doctor and River were under Mal's protection and were Mal's responsibility, as was Jayne. Thus, Jaynes actions were a direct act of betrayal of Mal, as well as of Simon and River. The fact that Jayne's code of ethics did not allow him to recognize this fact neither excuses nor ameliorates the seriousness of his actions.

Mal also sees the additional betrayal of Jayne dealing with the Alliance (which is the enemy). Even though Mal has nothing but hatred and contempt for the Alliance, he still is willing to suck it up when it comes to protecting his charges, as we saw in the episode Safe.

Regardless of all this, I do not believe that Jaynce even thought he was remaining loyal to Mal. Money appeared to be the only thing on his mind throughout the whole sordid incident. Recall from Safe that Jayne's motivation for joining the Serenity, in the first place, was for the money. His loyalty lies with the largest pile of money.

>>> Killing Jayne, especially in that way, would have made Mal too hard for me to identify with.

This I do not completely understand. We saw Mal murder Crow in the opening episode The Train Job. There is the difference that Jayne is a character with whom we are more familiar and with whom we might be better able to identify. However, Crow did not betray Mal. If anything, Mal betrayed Crow. So, which killing would be less palatable?
