Not sure how to answer your question, but I've had similar thoughts myself. Ever-optimistic as usual, however, I reserve judgment that this is a possible flaw in reasoning and await more information about Companions to be divulged as the show continues. I for one enjoyed seeing Innara and Mal's meeting, but really wanted to know what he asked her...why she chose this ship in the first place; why she chose to "lower" herself.

Regarding why the epithet "whore" is thrown around, the explanation I came up for this is that, though Companions are respected in the Alliance, it is not so for the Independants. Although some, like Kaylee, still seem to be in awe of her, others, most notably Mal and Jayne aren't as impressed. And I assume that has to do with their years in the war, and the Alliance imposing beliefs on them that they don't share, in this case, namely, that Companions are respected, honored positions.

And if my reasoning here is correct, it makes me want even more to learn about why Innara would want to be on Serenity. What made her change her mind about flying around on a nice, clean, shiny, new Alliance ship and ride on this dingy vessel that seems to be held together by duct tape, or the next best thing? There is definitely some backstory there that we do not yet know.
