There is a reoccurring idea in Dune called the great Kralizec. "A typhoon struggle at the end of the universe, that had been fortold for millennia." I believe that the story of Dune has been building up to this struggle where mankind must fight for it's own existence.
I also believe that Omnius has something to do with it. When Omnius sent out the probes, he "programmed them to scatter to the farthest corners of the galaxy, even if such flights took millennia." He also decided to send many of them to human-incompatible planets. This suggests that even if humans discovered the planets--whether it be after a long voyage, or after the development of space travel through fold-space--they would not beable to use them. If they aren't able to use them, they more than likely won't spend too much time exploring them and therefore could very easily overlook any hidden thinking machine colonies.
In spite of all this, I also agree that there is probably something else that is chasing the Honored Matres. Either way, the human race must prepare for when these enemies attack.
I feel that the quest to breed the Kwisatz Haderach resulted in the development of a more superior race, spawned from Ghanima. Or more likely, the human race as a whole has been strengthened and evolved by the Golden Path, so that it can more easily withstand the great Kralizec.
Please help to either prove me wrong or right. I know that I can't be exactly correct. Make my mind tingle more, I enjoy it.
