"What am I missing?"

I think you're missing that the pattern you see on the fretboard is not what makes a mixolydian all by itself. A given major scale pattern on the fretboard could be any mode (mixolydian, lydian, phrygian, dorian, arolian, or ionian), depending upon what key the band is in and how that key relates to the position which you are at with the pattern.

For example, if you start on the low E string at the 5th fret and improv on a regular major scale pattern and your buddies are in "A" then it's all nice and major (Ionian).

Now, if you improv using the exact same notes at the exact same position while your mates are playing in B, then you'd be using a B dorian scale but it would look like the A major scale and sound darker, rather than purely major.

You can play any mode at any place on the fingerboard, but the position you choose to play at is driven by what key the band is in and what mode you want to do over that key.

Does that help?
