I think Scully had two reasons for amending her comment. One was as you guys said - she was trying to protect Mulder. The other is, as Scully herself said earlier, *she* doesn't want to seem foolish.

And that earlier scene (the one where Scully keeps dragging Mulder away from the cameras) was also a great insight into the characters. Mulder assumes that Scully is trying to protect him because, as we all know, everything is about Mulder. Then Scully bursts his bubble by saying that she didn't want to look foolish. The look on Mulder's face was priceless.
