I just thought that scene (where she said his mistake was perfectly reasonable) showed that a) he was really hurt by her saying his conclusion was based on what he wanted to see; that he cares a lot what she thinks and was also hurt that she would say that about him/embarrass him in front of the tv that he was obviously enjoying and b) that she cares about him and doesn't want him looking silly, even though she may sometimes think he is.

I didn't think there was any flirting going on in this scene at all, I just thought it was a sweet scene. And I loved how Mulder reacted after she amended herself; pure enjoyment, amusement, and hidden apprecation.

I just thought it showed the caring/protectiveness typical of the MSR.

As far as the final scene, you should watch it again, and see if Scully isn't talking to Mulder in that flirty way.
